I had a similar problem.  A couple of times after fiddling with
XF86Config, my gnome panels wouldn't show up when I logged in as a user,
and I had to ctrl alt backspace to shutdown X.

I don't know why it happened, but I just removed .gnome*, .e-conf, and
.enlightenment directories from user home directory.  I had to rebuild
the desktop, bu that wasn' to hard.

I too, though, would like to know why it happened. (bug?)
