Nathan, the utility will only configure the card, and each OS that tries to use it
without PNP will need to be reconfigured to work with it.  Wintel systems shouldnt
have any problem getting the card up again, so long as no other PnP device is set up
to use the hardware settings you just set.

The only problem though, is that I am running dual boot, so will this
interfere with Windows's recognition of the card?  Or can I use that utility
to configure it for Windows as well?
